Also note that since flattened structure factors automatically work, the main_driver's with slices and vertical averages can be greatly simplified.

PR Ready at #178
I also changed the way flattened SF's work - they are no longer rotated to z-normal, it will work with any project_dir and the flattened SF plotfile will have the appropriate layout (not always z-normal)
