CGI primers

This repo holds information on the primers that we have in stock at CGI. Most our primers that we use are described in the literature.

For species where public methods are not stable or are not working in our hands we tend to design new primers based on voucher material from NRM.

We have categorized the primers into four main types:

  1. Standard primers (for amplification/sanger sequencing)
  2. NGS primers for metabarcoding
  3. SSR primers where at least one primers have a flourescent modifications
  4. qPCR primers which in most cases has a probe sequence that works in conjunction with the primers. See table 2

In addition we also use seperate primers that are only to be used in the forensic lab and hence can not be opened nor moved outside that lab. These are sometimes the same as primers below, but information about all of the forensic primers can be found in section Primers table 3.

Note that the list will over time have sequence and references, but if you are in need of a sequence or reference right now, create a “Issue” on this repo and will update with this information asap.

qPCR reaction setup

For most of the qPCR reactions we are running a simple standard protocol. We run on a CFX96 Touch™ Real-Time PCR Detection System from BIO-RAD. For standard eDNA water samples we run between 3 and 6 technical replicates. Fish species is often more stable and there is no need to run large number of replicates. but insects and many organism that are more sporadically found in the water, tend to require more replicates to be able to get high quality data.
