Looking at https://github.com/rrwick/Basecalling-comparison/blob/master/nanopolish_slurm_wrapper.py there are several improvements that can be made to the polishing. Do we need more options for the user here? Is our polishing to simple? Should we at least use methylation aware polishing right? When using only Nanopore reads.
