Same issue here.
The bootstrap package works the first time, next time you open Atom, there come the errors.
Wish someone could solve this, as the package looks promising.

When atom gives the error it will give you a detailed reason for the error e.g. duplicate line etc. Just make those changes in the right files files and the errors should go away

Simple Solution..

Just go to atom installed directory/packages/atom-boostrap4

Download this snippets.zip file, unzip it and save the file in same directory
