Enable handling of ONT data for all modules

Once PR #195 is merged, we should enable the handling of ONT data for all toolkit modules. In all cases only the alignment percent identity threshold must be configured when using ONT data (Examle: fragment recruitment module and read mapping module). When running the fullpipeline mode, this value is estimated based on the median phred score.
